When closing down I invariably get a message "Unclean Shutdown".  I haven't had an explanation for it or for removing it. However it doesn't appear to effect the system.

this is a longshot. Do you have any USB drives connected to your PC?

temporarily disconnect them all and start and restart your PC a few times. If the message disappears it could be one of the drives. Reconnect them one at a time and see if you can identify the offending drive. if the drives are connected to a hub, try connecting them directly to the PC. If they are already connected to the PC, try different USB slots.
